Most commercially manufactured carpets are treated with a variety of chemicals, stain repellents and fungicides. There is no scientific evidence of the short or long term effects of the chemical exposure via carpeting during pregnancy and infancy. There are some ongoing studies. Non-toxic carpeting is available at an increased cost. If you opt for non-natural carpet ask the manufacturer for the list of chemicals used in the pretreatment of the carpet. You might also consider hard wood floors or tile floors and utilized throw or area rugs instead of wall-to-wall carpeting.
